As for the part where you were confused, the Raikiri was intended for Deva Pain (the main one), that flash and Chouji's dad protecting Chouji was meant to show that they failed and Deva did his "Almighty Push" which took them out.

Like in the beginning there was Senju and Uchiha clan, now all of them dead. 3 Hokage,4 Hokage, Jiraiya are dead too, Orochimaru leave the village. Imagine if Pain attack Hidden Leaf and have to fight 3 and 4 Hokage and all 3 legendary shinobi at onse(also Guy, Kakashi and everyone). Pain would definitely lose to this kind of Konoha.
