There's 2 ways to look at the "plotholes" around the number and chronological timing of Mangekyou/Izanagi/Izanami users. Either it's plotholes and retconning, which could be true but is boring. Or, as I prefer to see it, all of the information is provided through unreliable sources. Every time we're told these "facts" on this subject they're either second-hand tellings of the stories, lies/half-truths, or both. Tobi and Itachi are both people who outright lie and twist facts into half-truths to suit their own needs or manipulate the person they are talking to, usually Sasuke. I don't believe anything we've been told about any of this at this point was ever the whole truth and nothing but.

@Levar Johnson No I think in OG Naruto Itachi said only 2 or 3 people have ever awakened the MS. I don’t remember I know he mention Madara and himself but if he said 3 then maybe Madara’s brother.

Also, yea, those Uchiha’s did have MS. I think when Itachi told Sasuke about who has the MS, he was referring the Uchiha’s that are alive, not dead. And I believe Madara said he was the first to awaken the MS (correct me if I’m wrong) so that backstory was after that.
