The Baratheons are descended from the Targaryens -- it was brought up in a previous history and lore (S1, maybe?). They're all descended from Orys Baratheon, who was a bastard brother to Aegon the Conqueror, and the first Baratheon to rule Storm's End after winning it in battle. And although I don't think this is ever mentioned in the show, Robert/Stannis/Renly also have a Targaryen grandmother. Robert's direct ties to House Targaryen are why his claim to the throne was SOMEWHAT justified by blood, and not just by conquest.
