The Duke and his family are Russian Royalty (The whites) The revolution in Russia is being driven by the Communists (the Reds) The Russian Royals were being killed and escaped to Britain and given safe houses paid by the British Royal family. (The Duke and his wife don't trust anyone which is why they are planning to kill Tommy) The British government Churchill are sending weapons and tanks and ammunition to Russia to boost the Whites Army to stop the Revolution but they cant be seen to be helping them. They have Tommy involved to help the mission as if they get caught they can blame criminals and a criminal act . Churchill is doing this as British government didnt want communists in Britain to get any ideas about overthrowing the British monarchy there. Tommy has no choice but to help as it was Churchill who saved his life in season 2 and they have power to hang the whole family for their crimes if they don't help. Father Hughes is part of the group organising the weapons with the help of Tommy but as you saw Tommy does not like him as he is as i think you guessed allowing powerful men to do unthinkable things within the orphanages.
