She thought she healed Killian after he got cut from Arther but when she started to forge the two parts of the sword together it started cutting more it seems and she stopped forging it because it cut him deeper but it was too later by that time. I don't think hook knew he was the dark one because he already. has evil inside of him so maybe he couldn't tell the different between his own darkness and the dark one. When he disappeared and became the dark one, she knew exactly where he would pop up, right where she did when she became dark one. I also think that since she wiped his memory he forgot showing up in the black bob where he hears the dark ones and so he was resisting darkness when he couldn't remember what happened to him..... if that makes sense lol I'm rambling.
