This is just my guess, but setting aside the difficulty to make just two sets of scuba gear that could hold for 10 minutes, they also need to extract Xeno as a hostage. A tunnel would probably be a faster extraction and it would allow for more mobility. Besides, Xeno's team probably have motor boats. If they came in through the water, it would have been very obvious that they came from a trail of water. They could have deployed their boats and searched the shorelines. I think there are a lot of reasons why a tunnel is more practical. You can cut off the entrance if they follow you and you have a full range of cover.
