I have no confirmation of this, but my theory on why Hayden says it doesn't feel right is because she has darkness around her heart. Remember when Scott, Stiles and Allison "died" they came back different forever. I think it's the same for these kids, they just don't have the "strong" moral compass of Scott to keep them in check i guess.
