The context of Mae pulling a gun on Noa: Mae is on a mission to stop apes from using human weapons & technology, and her squad was killed by Proximus’ group. Mae ran to Noa’s group to get help, accidentally sending Proximus to Noa’s group. Noa is a fast learner, and he quickly realizes Mae can’t be trusted ever since she started talking, and his quick learning is what made him dangerous to Mae & the surviving humans. I think you can understand why she feared Proximus getting his hands on the weapons and blew it up (fully breaking Noa’s trust, but he doesn’t understand why). By the end of the movie, he understands humans, both good and bad. Trust has been hurt, but at the same time, he offers peace, as Raka taught him about what Caesar would’ve wanted, and she accepts and carries that into her world (Noa gives her Raka’s necklace). She showed up to say goodbye, and either kill him because of what he knows or carried it as a precaution in case he was mad, but she walked away, shocked that Noa offered peace. And she’s going to tell other humans what she learned about apes, and to coexist.

I enjoyed how the writers allowed this movie series to evolve beyond the original man vs. ape trope and focus instead on the inevitable ape vs. ape trope, all the while wrapped around a coming-of-age story. Relatively speaking, the humans in this ape world are now treated as something between large rodents and space aliens, so now the viewers are forced to weigh the "humanity" of the characters from the perspective of an outsider.
