When Shin is pointing out where Legions are, the last spot she points is the Capital of Republic (first district), that's why he assumes Lena is now gone. As the Reaper who always get leaf behind and hold all the memories of others, it was the first time he can go ahead and have someone back there, remember him and the others when they went on the last mission (though they did not die as he thought). Finding Lena dead is harder for him than anyone else, because that means he is once again, the only one that would be left behind when everyone died.
