The anime adapts the entire manga, the ending seems like a tease because it is an original part of the anime, in the manga Hyakkimaru's body is divided between 48 demons and after the battle against his father he leaves Dodoro to continue his search for the demons promising Dodoro that he would look for her after this, the manga only tells us that it took him another 20 years to find and defeat the remaining demons without specifying if he kept his promise.
