From Wikipedia: “Justina Vail, who played Dr. Olga Vukavitch, quit the series before the end of the third season, though she agreed to film a few extra scenes to wrap-up her character's arc. Her departure and the tensions within the cast, as well as the show's low ratings, played a role in UPN's decision to not renew the series for a fourth season.” Nothing there about 9/11. Not to mention that logically, they would’ve had to start shooting in late July-August for a new season to start airing in October 2001. Long before 9/11 happened.

Not what Jonathan Lapilga and the main producer on the show have said. Justina was going to leave one way or the other, and it would be easy enough to replace her. As UPN had done when they introduced Jeri Ryan on Star Trek Voyager. It was a mixture of not wanting to deal with the real-life event and the declining viewing figures.

I think the 80s and 90s had a lot of nuns in media because of a few reasons, the “satanic crisis” of the 80s and the renewed popularity of older movies with nuns like the Sound of Music because of the invention on home video. Three months before Quantum Leap premiered ABC had premiered a new show that was doing well about a former prostitute turned nun and a priest that solved crimes. I have zero recollection of this episode that makes me think it wasn’t in the cable run of this show for some reason, because I would have remembered it between my love of Rocky and Sister Act.

They canceled Seven Days because the main love interest actress left the show. Had nothing to do with 9/11.

from what I've heard in stories. Scott Backula was usually given 3 weeks notice of what the next episode would be & he would have to do a crash course training in whatever he needed while at the same time shooting the current episode he was doing at the time.

The first issue ever of TMNT shows the same chemicals leaking into the sewer that gave Daredevil his powers. "How many women is Scott Bakula going to kiss in this show?" Yes. It's always fun to have a "the fights" episode. I thought it was a neat mixture of the nuns and then the more morally questionable stuff like the mob and having Dixie streak. It's a mix, and the fact those two worlds are visually represented by the the physical awkwardness between the nuns and Dixie is great. Almost through this first season guys. It's a short one, and I think the lucky thing is, the good thing, they didn't blow their load in the first season. In fact I'd say they were somewhat cautious early on, and then as the show goes along they get more bold. I'll give a speculative example that is not a spoiler. In the late 90s there was a TV show on UPN that I used to love called Seven Days. Also a time travel show... 9/11 happened, and the core conceit of the show would demand that the show acknowledge that. So they had two options, ignore it entirely, or have an episode involving 9/11 where the main character would "back step" and then try and fail to stop it. Well, UPN didn't quite have the gumption to do that, and the show was losing ratings, so they cancelled it. Where Seven Days was unwilling to go, Quantum Leap sorta already had gone back in the early 90s. They don't always tie events into greater history, but when they do it packs a wallop. Sometimes its smaller scale, like having the famous Foreman/Ali fight as a backdrop element here, and that nice little call back to Nixon on TV.
