A couple episodes from season one not mentioned here that are my favourites are Space Seed (Khan), The Squire of Gothos and Arena. There are great episodes in both but for me I perfer season one. Also the music not only from season one gets reused a lot in season 2 but even music from season 2 episodes reused again and again. The one thing that annoys the Hell out of me with season 2 is no matter what is going on elsewhere the same dramatic music when they'd cut back to the Enterprise to signify this is the Enterprise was so obnoxious. There would be a sad or different feel to a scene but have no fear the Enterprise is here is how it felt when they did that which season one didn't and thank God they don't in season 3.

I entirely understand the reasoning for season 1 over 2, but I tend to give a slight edge to season 2 because the “character stuff” is just taken to another level and that’s my favorite part of Star Trek.

Season 3 has some outstanding episodes. Because of the cut budget there are a lot more character building episodes (which I like.) Both Scotty and Chekov get episodes that spotlight them. Dr. McCoy get a very dramatic episode centered on him. A couple of Spock centered episodes, one of which is right up there with City On The Edge Of Forever and This Side Of Paradise in quality. Even Kirk gets a very dramatic episode with a real gut punch at the end. Yes the season has some stinkers, but so does season one and two. No Alternative Factors or Changelings in season 3.

I have only one A+ episode in season 1 (City - my favorite) and three A episodes in season 2 (Amok, Tribbles, Mirror). The deciding point for me is the character development. It might not seem fair to add that in but I can tolerate some poor episodes to get those character development moments. I am with Josh that Miri and G7 are bad in season one (I will give A. Factor a marginal pass). I don't mind the "God" episodes but the computer episodes get old. I find the "cultural" episodes hit or miss - liked them more as a kid. I agree with Alex that season one was harder SciFi. Season 2, however, establishes too many "Star Trek" tropes/themes (whatever you want to call it). Season 1 established the characters and the technology. To me season 2 establishes what it means to be "Star Trek" - not that season 1 didn't begin do this from the beginning but there is something about how they interact with the universe that is a bit different - all those morality plays etc. I think it comes down to the idea that in season 1 the interactions with the "natives" is pretty cut and dried - in season 2 it is much more "inspirational" (for lack of a better word). You have all those speeches from Kirk explaining "why they are out here". I think this is what sets Star Trek TOS above the later shows. No episode in season 3 gets an A for me - several B's but no A's. My least favorite episode is in season 3. I think they had a lower budget in season 3 but pulled off some great effects. The writing is what suffers in 3 but they do move away from the computer/god themes. I think the strength of season 3 is they do more world building by visiting lots of planets with few off them being the cultural copy cats. They also do a bit more of the social commentary in some very creative ways(Let That Be Your Last Battlefield). So do not despair that the best of TOS has past you by - there are still some things that are "must see" in season 3.

My Star Trek TOS favorite seasons are basically in the order they appeared: 1, then 2, then 3. There are good episodes in every season and bad episodes in every season, but I think what tips the scales for me more are the number of bad episodes per season which is what results in my ranking. Thank you guys. Looking forward to revisiting season 3 with you.
