When they were captured by the Alliance officers, what seemed like nonsense River talk was her actually telling to Jayne that she knew. That’s why Jayne kept telling her to shut up.

You asked about the ear plugs for the 2 Alliance men in black. When they first bring out the sonic device, there is a profile shot - you have to look closely, but the shot shows at least 1 of them from the right side with a black plug in his ear, almost like an ear bud device.

When Wash and Kaylee were scrounging for parts in the junkyard, Wash picked up a compression coil catalyzer (which was the part they needed so desperately in the last episode) and then tossed it since it wasn't something they needed for the current job.

When Jayne was slashed by River at the beginning of the episode, the shirt he was wearing had a logo for the Blue Sun Corporation on it. He wore that same shirt in a previous episode. When the crew was at the Eavesdown Docks on Persephone in the pilot episode, there was a large Blue Sun logo on the side of a building in the background. I've heard that the Blue Sun Corporation was behind what was done to River at the Institute, and that the plan was for Blue Sun to figure prominently in season 2. It's possible that when River slashed Jayne, she wasn't intentionally attacking him but rather subconsciously striking at the logo on his shirt.
