There aren't any super major discrepancies with Zero, you don't have to think about that too hard. Also, the original VN had 3 routes depending on player choice. If something isn't explained in this route, it will be in another.

You don't need to think that there is much difference between the timelines all the time. In fact most of the time there isn't any difference. So don't be bothered by it constantly
