Mario Galaxy has the storybook with Rosalina's background, that pushes it to the top for me as far as Mario games go. It's a simple yet well told tale of a little girl growing up and coming to terms with loss. Which wraps nicely with the theme of birth and renewal seen throughout the game (the Lumas becoming stars, planets, etc). Galaxy and its library storybook had a big impact on me during my formative years.
