My understanding from ep 1 was that the NSA had their intelligence database and the CIA had their intelligence database. The intersect was an advanced computer that merged both databases and looked for patterns and correlated information between both databases. That's what Chuck got, the merged database where all the data was correlated and embedded into an array of pictures that would be recalled when he saw something from either the CIA or NSA database. Each organization still has their own intelligence database. So yes, they could independently call in everthing they saw and ask if their database had any info on it and if so then coordinate with the other agency to see if they had any addirional info. Chuck is the much more efficient approach. That's what he brings to the team.
