The problem is that we got very few snippets of their training time, versus the actual 3 years they spent training. If the characters say they didn't see Annie with Reiner/Bertholdt, then that was likely the case.

To give a little bit of context: the revelation is the exact same in the manga. Ymir is the "big reveal" of the arc, all the attention is on her to choc the readers with a new big information and more questions. And then 2 chapters later they are on the wall, 2 side characters are talking with big bubble on the forefront of a panel while Reiner and Berthold are in the back of the panel telling Eren the truth, it's so small you almost skip it on first read, then you turn the page and start realising what just happened. Isayama's drawing is terrible but when it comes to smart storytelling he's brilliant.

If I recall, wasn't most of Annie's time on-screen she was with Reiner and/or Bertholdt?

I honestly think this is one of the best anime moments, whether you predicted the identities of the Armored and Colossal or you didn't. I didn't, because I honestly don't pay attention to any physical attributes. Even Annie completely shocked me. So to me this moment was even more insane. Also, the female titan being Annie was kept a secret from the world. Only the soldiers present that knew Annie knew she was a titan. Reiner and Bertholt weren't present. The fact that Reiner named the female titan "Annie" is a huge mistake on the dub's part. Incompetence, to be blunt. In the sub, they just say "female titan," This might not seem important, but it is. It's a really sloppy mistake by the dub.

3:53 I will NEVER get tired of seeing people's reaction to that moment. The dawning realization and then confusion is so pure and perfect, I kept on rewinding to just rewatch their reaction to those short few seconds. Loved it!

It is interesting that none of them really entertained the idea of Reiner simply having a conflicted semi-change of heart regarding humanity after being 'undercover' for so long. They didn't discuss the much more itneresting psychological aspect of this whole plot.

Such a legendary bomb-drop. A story shattering reveal done almost in the background. You really feel the insanity of the situation, and the heartache and betrayal of Eren near the end. So good. Great reaction guys!

30+ episodes in and y’all still can’t shut up about this. THEY WILL NEVER DO A SUBBED ANIME. Subtitles on any show help to learn names or when things are hard to hear. They aren’t constantly reading them, which they would have to do on the subbed version
