Allow me to over analyze this episode from my own perspective. Regarding Rei: I identified so much more with Rei than Shinji when I was younger. Most likely because she's very autistic coded. The "I don't know what I'm supposed to do at times like this" is basically me as a child in every social situation. It's funny that you called her smile "creepy" because that is often something people with autism are accused of because they frequently have to mask their affect. Imagine if instead of just feeling like smiling and smiling, you had to think about where to place the corners of your mouth consciously every single time, how much more awkward would you be? People with autism aren't a monolith of course and everything I'm referencing is not true for all of us. My interpretation of when she's talking about her "Link" she's talking about socially. She only relates to others in her role as a pilot (which is probably why she takes it so seriously). Losing her role as a pilot would mean losing all her connections to other people (Gendo, Shinji, Misato, Ritsuko etc). This is sometimes true for people with autism as well, covering for social deficits by excelling at something is definitely something I have done.
