I think the reason Murph knew it was her dad was because of the connection they had and because it was the watch he gave her. that watch had a special meaning for them and the fact that it was morse code just clicked for her since morse code was something that he taught her when she was a kid and was something they shared. also, considering it was the last thing that he gave her on the day he left, which happened to also be the same day her "ghost" tried to get him to stay, was too much of a coincidence for her to ignore. that's how I've always seen it anyway.
