Regarding your questions I will provide non-spoiler answers as they were answered in the anime or are a side point in the novel: The Legion were created by the Empire of Giad and Giad declared war on San Mangolia 10 years ago. Some point later the Legion turned around and destroyed the Empire. The Republic of San Magnolia thus believes that once the Legion's built in timer runs out the war will be over. But since the Empire fell the Legion has been operating on its own. In episode 10 and 11 we see them walking through the ruins of the empire. Now regarding Shin's scar...the anime kinda is weird. In the anime Rei strangled him with his bare hands, but in the novels he strangled him with a necklace like thing. So that is why it left that mark on Shin's neck.
