The thing is, every point you listed has nothing to do with Joel's decision. Joel did it because he didn't want to lose Ellie. That's it. If he felt like what he was doing was right, he would have told Ellie the truth. But he didn't, because he knows it would push her away. No matter how much you try to justify it, there is no scott-free way to be the guy who massacred the faction who stood for saving humanity.

My thing with what Joel did has always been this. Joel's job as her father/caregiver was to protect her and the fireflies job was to stop him (this is based on the circumstances that transpired when they decided not to wait for consent). Joel succeeded and they failed. Also, if the fireflies weren't competent enough to stop literally one man (the same man they relied on to get her there because they were again, too incompetent to get her there themselves), it means they were incredibly unlikely to traverse the entire country and distribute the cure without getting killed. Those points are why I have never found it much of a discussion regarding his choice or if he is 'a bad guy'. In reality, he was just the only competent and successful one. They had their chance and failed.
