Gotcha! Just remember Jocelyn Baratheon gave birth to Rhaenys Targaryen and she had purple eyes!

Jon would have children with Mya as well at Bella's insistence and while it would be funny for them to have Targ features, with the potency of Baratheon blood being what it is, it isn't that likely. Even if they did, Ned could wave it away by saying that it was Robert's grandmother's blood coming through for some reason. As for the keep, I imagine it would end up being strengthened immensely, given that Robert's footing the bill and he overspends like mad. It would probably look something like a scaled down Winterfell, since that's Jon's only point of reference on castle design.
