It's stated by Araki that hamon users manifest slightly different but similar stand ability. Jonathan's soul is still in his body fighting off Dio with pure will alone. He is actively slowing his healing, mastery of over both their stands, and using Dio's body and his stand to gift stands to all who share the Jostar birthmark to attempt to stop Dio. Jonathan's mind is gone, but his heart and soul remain as long as Dio lives.
