To be fair season 1 had a lot of 'filler' episodes too in the middle. I think it just stands out here because of the 'arcs' like the town at the start/the island/the shell house, and the goal of the season being more clearly defined from the start, following the black rocks. Season 3 also has some filler episodes that don't do much for the main plot.
While not perfect though, I think it helps sell the idea of it being an actual journey coming across obstacles along the way.

It doesn’t make it better, but I get it. There are answers.... at the end of the journey. So most of it leading up to the end, is filler. There’s not really a big mystery to unravel along the way, it’s just trying to fill a season with travel time. I hope Amphibia does t fall into the same trap.

Yeahhhhhhhhh, welcome to season 2's biggest problem for me, this weird combo of having a lack of focus, and then a strong focus on weird things, like the ship wreck saga.

These island adventures are a big sidetrack (but hey, cool new outfits!). Just one more island episode (which is really good), and then the quest gets back on track.
