when you load the scene it automatically runs through the reset process and resets physics, which is why the lights are off until this is complete, ive done this really so that i only need to have one animation in there to do all the resetting and i dont need to risk any "play next" issues on transitioning. If you are seeing this happen then it may be because you need to increase your number of pixel lights to 4 in user preferences. Ive never had it trip VaM's own physics reset which would leave collisions turned off though so im not sure why this might be happening to you.

I'm having an issue where the physics reset is tripped for the woman every time I load the scene (and he 4 previous versions as well). Originally Meshed VR put it into the later versions of VAM to keep the game from crashing when a collision glitch occurred (like a model loading in a wall or another model). I can't find any physics setting to keep it from happening. I have never been able to "untrip" the reset without restarting the program and it messes with the physics of all the models until I do a hard restart. Hopefully you have run into something similar to help me fix it
