So the M200 MK3 would be a good choice in your opinion?

It's not just a quantity issue, but a quality one. A larger speaker produces a larger sound field. If the soundfield is to large for your room, it will cause significant reflections off your walls. This causes bass resonance, which makes them sound awful and bloated. It's the same as putting your sub in the wrong place, just turning down the quantity of it will not resolve those reflections. Trust me, unless its specifically designed to be used on a desk (which the m300 isn't), I wouldn't buy anything more than a 5 1/2' unless you can somehow put them behind your desk. Never think a bigger driver means better sound, it's all dependent on the size and shape of your room and how far you are seated.

But the treble and bass can be adjusted via DSP. Does that not compensate for that? And what if I want a little more bass than neutral?

When speakers are to large for a desk (m300), the bass presents usually overpowers the rest of the mix and the imaging is compromised. The larger 6.5' in the m300 is better suited for projecting into a room instead of directly at you like on a desk.

You once said that you would recommend the Swan M200 over the M300 for desk. Why was that?
