Its just that we're in his era of when he existed and we're seeing different sides to him. Learning more about him in this singularity backs up his reasoning for way he acted in Stay/Night. In Fate/Zero when he was talking to Rider before they fought he mentioned that he already had a friend which he was referring to Enkidu.
