One thing I always admire about Peggy is that to her, it's not really about her. She stepped in to translate that message, not to be seen or have them recognize her worth but because they were going the wrong way and she's like "It ACTUALLY says this" so that they could be on the right track, especially since she knows they're kinda going the wrong direction going after Stark as the problem. She sums it up in the final episode of this season that it's not about her, she knows her worth. It's about the result and protecting people, which is how you can understand why she was picked to start the SHIELD organization. It's all about "being the shield," not about recognition or thanks.

You can't just go up and ask someone, "Hey, are you a double agent?" He has to investigate. I think at this point it is unclear if he's assuming anything about her except that she's involved in this and not being forthcoming about it and that's suspicious, so he has to be cautious.
