Cat was alive during the Blackfyre rebellions and remembers her father riding in the name of the king. Westeros in general has a distrust of bastards. Jon in the book is also not some meek and noble man that has done nothing wrong, he dreams of being Lord of Winterfell and always wanted power. He wants to be as honorable as Ned but fails a lot because of the situations he is put in, and he takes advantage of his heritage any way he can. Cat saw that shit from a mile away. In early drafts he even grows to have romantic feelings for Arya and envisions himself as Lord with her by his side to legitimize him. IIRC the only reason Jon refuses Stannis is because there are many other things going on that the show also cuts for some reason and those are more pressing than the war for the north.

Renly had no claim to throne he just was convinced (by help of his boyfriend as well) that he is the most suitable candidate but other than that he had no claim... He took away Stannis' army when he never commanded that army or never fought for Baratheon's (or at all).... Also when Stannis gave him generous offer considering that it was treachery (Stannis is known to not forgive crimes, look at Davos) , Renly would be next in line if Stannis never had male heir but he rejected because he had larger army...

Because Jon Snow, more so in the books, is actually pretty ruthless, clever, and morally ambiguous as well as extremely ambitious. Again, I don't think even book Jon would go that far, but it's totally understandable that she was afraid he would given how often that happens in this world.
