Ellie isn't infected, for some reason her body was able to fight off the fungal infection and now she is completely immune. It's like chicken pox, once you catch it your body will naturally build an immunity to it and you will never catch chicken pox again. What they are trying to do is get her to this research base so that they can draw blood and study why her body was able to build an immunity and then make a vaccine based off the results of the study.
