While most royal families are supposed to move through the oldest son there are plenty of examples throughout history of this not happening. The king is the king but in the end he’s only king because his forces follow him and many of those forces are from lands belonging to nobles. The king technically has authority over the nobles but if enough of them decide something it’s hard for the king to go against it or risk a rebellion. In this case specifically one group of nobles has decided that for whatever reason whether it be politically or economically they will benefit from Canute being king and the other has decided they will benefit from Harold being king. If something isn’t done to firmly place one as the heir of the throne the territories those two groups of nobles control could go to war and/or split into smaller separate counties. Their are other ways the king could handle this besides killing one son but leaving only one choice for heir is definitely easier than those other ways even if it’s very cruel
