Fun thing to note is that like Xenogears, Parasite Eve is one of the original scripts written for Final Fantasy VII, but they didn't go with this one obviously and decided to make it a separate games. There's a lot of similarities as a result like the characters and their stories.

Yes! Primal Eyes has always been one of my oldschool favorites. That final note always pierces my entire being, man. I can't help but to crank up the volume at least a bit at the end whenever I listen to the track. It just sounds so GOOD!
IIRC, the game fell through the cracks a bit, its genre not being as mainstream as and coming out at around the same time as Final Fantasy VIII. I played the first [pe], didn't finish it because I was a scaredy-cat (still am, lol), never played the sequels nor heard their OSTs.
I did pick up that the melody at the start of M.I.S.T., the one you described as "hollow" and "plastic bottle" sounding when it returned later, is actually a motif from a track from the first game.
Blonde woman being the protagonist — correct.
Her name being Eve — incorrect. Her name is Aya Brea.
Her being a spy — incorrect, but not too far. She has been properly trained to use that gun, I can tell you that much.
