I think he killed Martinez because Martinez said they would share the responsibility and that he wasn't sure if he could keep everyone safe. As Governor was killing him he was yelling "I don't want it" over and over. I don't know if you caught that. I took that not as him wanting to take over again, but that he didn't want to be responsible of the safety again because he was worried about keeping the little girl safe. But I think throughout the episode he just decided that the only way for them to stay safe is if he keeps them safe, and that's why he needed the prison. Just that he lied about everything, including what really happened with the people in the prison and him before.
