In the flashback episode, when Walter asked the Observer why he saved them from drowning, he told Walter that "the boy is important.". We can assume that this is why he said that. Also, Walter doesn't remember a lot of things until something sparks his memory so I'm okay with Walter just now remembering what the Observer told him.
