Anyway, as for your shock/disbelief in Itachi's motivations, well as you've already seen in the few Shippuden episodes you've watched, you will see more of him and learn more. The only thing I'll say is that... yeah it is a messed up reason. There was evil intention that night, and it resulted in a complete genocide of every Uchiha but Sasuke. Hard to imagine that the flashbacks could get any sadder, but as you've already seen in the later flashbacks... they do :(

"What the heck did Sasuke ever do to deserve this?" Well to be fair, each time Itachi attacked Sasuke was a counterattack in response to Sasuke attacking first. But boy he's got some strength behind those hits. I forgot he sent Sasuke flying all the way down the hall just with a kick and backhand. Itachi's certainly rough on his brother. It's forced Sasuke to become stronger, but not nearly enough... Also I'm pretty sure that, in the manga, Itachi actually tortured Sasuke for 48 hours with Tsukuyomi here, not 24. I could be misremembering, but I'm almost positive he tortured Kakashi for 72 hours and Sasuke for 48. Anyway, there's a few details about this encounter that are important. First is Kisame and Itachi's attitude to Jiraiya's presence. Kisame was let down, meaning his words before were based on reputation alone (either reputation of Jiraiya or the Nine-Tails itself). And next is Itachi's reaction... he had none. Itachi remained calm, unfazed even. In fact, he completely disregarded Jiraiya's presence in order to take on Sasuke. That to me said he didn't see Jiraiya as a threat. On top of that, look at 3:47-3:48. Itachi and Jiraiya shared a look with each other. They had a stare-down. The manga shows this too. If Itachi had wanted, he could've used Tsukuyomi right there. But what did he do? He decided to waste such a high chakra-consuming technique on his brother instead, weakening himself by using all that chakra while again disregarding Jiraiya. He didn't seem to care about his presence at all. Even when Jiraiya summoned that toad stomach, he didn't seem panicked. As Itachi said, the second Mangekyou technique he used is called Amaterasu, named after the Shinto goddess of the sun, Amaterasu-Oomikami. I feel like I shouldn't explain the full mechanics of the technique unless you REALLY wanna know now. The bare basics that we learn from this episode is that it calls forth black flames that, as Jiraiya pointed out, are hot enough that they were able to burn a LARGE and FAST hole through the toad stomach Jiraiya summoned, even though the toad is able to breathe fire (and should be immune to fire). The only other information that was released at the time of this episode (in the databook entries) is that the black flames are "inextinguishable". So yeah, this shows Itachi had enough chakra to cast two Tsukuyomi, two Amaterasu, or a Tsukuyomi and Amaterasu. When I saw this episode, I interpreted it as Itachi seeing Jiraiya as such little consequence that he saw no point in using Tsukuyomi on Jiraiya when they made eye-contact with each other, or just using Amaterasu. But whether or not that initial assumption was correct or not, I'll leave you to determine that for yourself the more you watch. For stuff like this, I like to give my first impression thoughts (and using info that we'd know by now) rather than including my full series knowledge. So, the stuff I know that you don't know yet might either strengthen what I said... or completely debunk it. I'm saving any further thoughts I have about stuff until you see the episodes where I can discuss them. I'm making sure I keep it all to just what we would know with what you've seen xP
