Its not obvious in the anime, a littlevmore clear in the manga but axe hand morgan was just a marine soldier who got hypnotized by jango into thinking he captured captain kuro when they planned to execute the dude who looked like him, that made him being promoted to being an officer

It's Oda's way of telling a side-story without having to drop the main storyline in a chapter. The anime decided to compile a lot of these into complete episodes such as this one. These (68-69nice) are technically manga-canon episodes.
