Since it happened way back in episode 30 where the focus was the Ishvalan War, Roy does give Riza the right to shoot his back should he ever stray from his path when he assigns her to be his right hand.
Given the context of why he said it, I think it’s understood amongst themselves that Roy doesn’t want to be used as a weapon of mass destruction again and Riza will not let it happen again, since she sees herself personally responsible for enabling him in the first place. I wish they would have kept it, but in the manga, it is somewhat implied that she did think of killing him in Ishval when she spotted him in her rifle scope, but instead saved him (and Hughes) by shooting an Ishvalan that took them by surprise.
There is then her reply that she would follow him to hell when she accepted, to then have her say she has no intention of living should she have to kill him (i.e. still following him to hell).
Yes, her main reason is to erase the trace of flame alchemy, which at this point not only has driven her father mad to death, used for war instead of helping people, but now she’s seeing it used destructively again as the person she still trusts falls into madness in the pursuit of vengeance.
