I won't spend much time on this post, because I'm working on full power on V3.0. Although this was too important to wait and I crunched a great new feature for V2.6:
Now that Hammer++ supports it, XBLAH's Modding Tool has a fully functional Material Hotspot Editor.
Load the material, create the hotspots, save it. Open Hammer++, create your geometry, hit "Fit" and see the magic happens.
