Unfortunately, custom UI elements have to be injected into existing UI widgets (unless someone knows another method I havent seen). So, if a mod like the one you are testing with does something to turn off vanilla UI elements, there isn't a way to keep from the custom UI getting hidden also.

I just tested this with AAF Violate, menu is still hidden during violate event. Don't know why... EDIT: I suspect this is a vanilla issue, when player control is disabled and plays vanilla animation like surrenderIdle, sitting down, the UI is completely hidden and unable to use "tm" in console to show UI unless the animation is complete. However I'm still confused, when use AAF normally instead of another mod triggering animation, the UI is completely visible, I wonder if there is a way to check and force show UI when another mod calls AAF to start animation. EDIT2: I am 90% sure the UI hidden issue is caused by playing vanilla specific animation like surrender, the game itself auto hides the UI until the vanilla animation is complete and player control is re-enabled. For example: when you enter power armor or sitting down at a chair, the UI is hidden by the game until animation completes. Maybe this can be solved by force enable UI when AAF start animation function is called.
