I'm glad for flatpak, but I have a pain point with them for CLI utilities. Typing 'flatpak run org.whatever.program' is worse than just 'program'. I suppose this could be solved with a manually set up alias, but does flatpak have any plans to smooth that over, or are they purely focused on desktop apps?

Pretty good news for flathub and Flatpaks. I think it's necessary that flathub lets people know that a flatpak isn't released by an official developper, because if a flatpak is not of good quality, it might damage the original developper's reputation and who knows if big brands like Google for example could take legal action for impersonating their brand if something bad happened with Google Chrome for example. I'm really happy to hear that more mainstream packages like the Brave Browser are being picked up by their official developpers, this is the way to go!
