They do have a code sure, a strict one at that but it would be wrong to think that code is grounded on morality. At no point do they question if the target 'deserves' to be killed. Just as with the poisoned water that grants those who suffer a painless death, they consider the death they cause through assassination a gift for the victim. As Jaqen said : "does death only come for the wicked?" One thing their code forbids is killing for personal gain or vengeance. Faceless men must give up all sense of identity and become 'no one' after all. They must only kill in service of the Many Faced God. To 'serve' him is their only purpose. So when Arya refused to kill the woman that could not be tolerated especially after having already been given a second chance. It is also worth noting that the books (as in many cases) differ quite a bit from the series in key ways. Arya not wanting to abandon her identity is another reason for her 'falling out' with the faceless men.
