No Face is the highest commander of the Legions side, so he has the authority to shut Kiri down, thus you see "Protection Violation" on Kiri's screen. No matter if the Shepherd has the willing to fight, all the Legions are following the orders from the commander because they are not human any more, their actions can be changed easily by the programming. BTW, Raiden is not bringing Federica back but taking her with him in his Reginleif and fight along with the others. Remember he just said Shin is the only one who has the capability to go through all the Legions and meet with the Federacy main force
