I think the intention was that the season story arc is about Mark's struggle with the question of how much he is or isn't like his father, with that culminating in his trying to come to terms with killing Angstrom. But it doesn't come through very well, as the season feels more like a bunch of disconnected plots that are mostly irrelevant to the larger story of the Viltrumite empire.
