From the books we get clear information that the only two persons who knew that Jon isn't Ned's bastart is Ned himself (obv) and Howland Reed (Meera's and Jojen's father) who was in Tower of Joy (he stabbed in the back the guy who was fighting with two swords).

The frequency of arrows attacking the other ships made that super clear (they also show the others shooter). So Daenarys had a point not to risk her last dragon’s life, because the ballistas were able to point on her from several directions...
