I don't think she will die, maybe she will even help. Theory time: Didnt Amara mention that she liked Rio when she was in the spa with Chuck? maybe she will meet the Alt Sam & Dean :)

However, Jack has already proven that he's willing to sacrifice his soul for the sake of others, I have a feeling that'll happen again & then there's gonna be a new balance, with Amara being god & Jack caged w/ the mark after loosing his soul again.
