What do you think is going to happen with Alice?

I didn't get the feeling that her story was done for the season, more that this is a new chapter in her story. She's completely alone, locked in Arkham, and someone (presumably Sofaia) is coming after her. She might not be the main focus for a few episodes, but I don't think she will be gone at all.

I think that this is the FOURTH time Kate has chosen to betray Alice (not saving her from the crash, abandoning her in the house, choosing another version of her for purity sake over her, and now double crossing her despite Alice doing what Kate told her to do), and I don't think Alice will take this well at all especially since now she knows that Kate is a hypocrite since she did exactly the same thing Alice did, but somehow Kate's actions are going unpunished while Alice is stuck in jail.
