The cybermen wiped out the branch, but there was an underground labratory that Torchwood One was using when it was destroyed. The Racnoss just took advantage of the area and the technology they left behind and started creating huon particles using the Thames.

I really hope the blind wave crew watch the mini episode called time crash after the series final and before the Xmas episode. Filmed for the children in need event. its only about 5 minutes long but i recommend watching it.

To explain the whole 'Mister Saxon' thing, John Simm (The actor who plays The Master/Harold Saxon) portrays the 6th on screen incarnation of The Master, so much like Torchwood is an Anagram of Doctor Who, Mister Saxon is an anagram for Master No. Six. According to the showrunner Russell T Davies however, this anagram was apparently completely unintended.
