The FF7 mention doesnt feel random to me. The whole thing about Hiruko being an alien creature crashing down on earth and being mistaken for a goddess is very similar to Jenova from Final Fantasy 7, with Shide being Sephirot. The story writer was probably inspired by the game. (Also Merry Christmas everybody!)

Although we've now established that killing him wouldn't have worked anyway. I have two theories on why there were two of them. One is that he had already had another kid who had grown to adulthood, and both the father and son had his memories/personality. This is hard to believe though, as even if they look the same, there should have been a visible difference in age. The other is that for the current clone generation, Haine just happened to have twins, and copied the father's personality to both of them.
