The reason Magneto could still control Wolverine is because he only lost the adamantium on his bone claws. His true mutant power is regeneration (keeping his appearance young — I think he is about 200-something years old), which grants him enhanced senses like smell, sight, hearing, and so on. It also allows him to regenerate a new set of bone claws without the adamantium, but his skeletal structure remains encased in adamantium.
