The big issue is that Walter still doesn't want Flynn , Holly, or Hank (who works with the DEA and would find out) for that matter, to know that he was ever involved with meth making and the cartel. Also he loves cooking too much, to a fault, where he is willing to kill a pleasant seeming person to keep doing it. It's not just about them (Gus and his men) killing him for Walter, it's about them taking the meth from him, the lab, everything he's always wanted. So it very much is a manipulation tactic to bring up saving Jesse to then get him to kill for him when he knows Jesse's option would work no matter how messy it would be for his family. And Jesse knows they have Walter at gun point from the phone call so if he doesn't kill Gale now his mentor and friend is dead and gone, and then they'll find Jesse and kill him too. But if Walter has the leverage to keep Jesse alive than killing Gale is the only real option for Jesse in that moment. Another good example of Walter traumatizing Jesse for his own ends (and Jesse's to a lesser extent). He cares about him but only insofar as what he can do for him. Gus asked him not too long ago 'why Jesse' and Walt's first instinctual response is very telling, 'he does what I say'. God it's painful xD
